I do have masks and a framerate of 36. There are also various mcs moving which is integral to the design.
I do sometimes use onEnterFrame but where I can I use 'delete this.onEnterFrame;' although not always possible.

Also, along with what Jesse said, you had mentioned your main .swf had lots of code, and than can slow down the player too - making other clips slow. Do you have any code overhead (i.e. this.onEnterFrame = function(){})
