This sounds like a UV issue.  If you set up the UVs to be a cylinder
around the bottle, then when you apply the rectangle layer should
project in a more usable and controlable manner.

I have a tutorial on my website that will help you set up the UVs.
You don'tt have to go all the way through the tutorial to do what you
plan on doing with the rectangle tool.  You will just need to set up
the UVs and hit "ok."  Go back to the Texture room and try to apply
the rect. layer again.
