Hi Eric,

Well, for custom shapes, the Bridge Tool should work as well to not
only join two objects or parts within an object together, but should
also work well on cutting holes in an object.  I have used it for both.

Eric, could you possibly provide a screenshot as to what you are
working on?  It's just a little bit difficult to figure out what
exactly you are trying to do.  I think a picture will help. :)
