Back I would make duplicates of the orginal file, one for each scene and then delete the ones you don't need.
Or you could make the ones you don't need invisible and then toggle the visiblity when they're needed.
and yeah, the way CS handles boned models is kinda bone-headed (heh heh) and the reason why I have been using another program until C gets better bones and animation tools.
