Here's several things that I've found:
- Many OS 9 machines will tend to be older than OS X as many end-users will keep the same operating system that their machine came with rather than upgrade to newer versions. Older Macintoshes (e.g. G3's and those running at less than 500 MHz or so) tend to have poor performance with large SWFs or those making extensive use of components. This contrasts significantly with PCs from the same era. The older Macintoshes in our shop have severe problems with responsiveness when using complex RIAs.
- Different filesystem structures (particularly in cases of OS 9 installations that don't also have OS X on the same machine), e.g. some directories expected in OS X won't be there. This shouldn't be a significant issue unless you're planning on working with the filesystem through external programs.
- If you're using OS X based tools to extend Flash, keep in mind that many Unix-centric tools like Perl and Python won't be available under a standard OS 9 installation.
